I wouldn't put The Doctor in the Eva-Verse, Rebuild or otherwise. He likes humanity VERY MUCH. The Angels'd last no longer than a 2-parter because he'd find a way to make their existence moot and their drive null. He'd hurt a lot doing it, of course, but the Children of Adam couldn't pick a worse foe if the 9th, 10th or even the 8th Doctors come around.

considering that the 11th used the Silence to brainwash Humanity to kill the Silence, he'd be more that happy to get rid of the angles and piss off gendo and seele.

The 8th Doctor would trap each of the 16 Angels in a never-ending Hell Dimension where they must devour each other in a million multiverses over and over for all eternity, screaming for release. He'd take Kaworu to teach him the proper technique of humming a tune, because everyone knows he can't hold a note.
