How about Granny Hina from Love Hina. Imagine it...

Agressiveness from Kanako (not to mention her penchant for disguises)
Learning how to manipulate people whom you love using elaborate plans (like what Granny did to Keitaro at series start)
Gendo could have his hands full with someone like that constantly watching for betrayal and manipulations and willing to deal out punishment...

Unfortunately, I'd expect an even more pliable Shinji to result. The qualities you would expect first assume that Shinji would have some form of awareness as to what's going on. That's a bit much to expect from a traumatized 3-4 year old growing up among what amounts to strangers for 10 or so years.
What if his 'Mentor' (as opposed to a proper guardian), was a certain blonde girl/woman with an overly long, nonsensical name and a taste for blood.

Consider she got an average (if a bit perverted) dude to survive three vampire hunters, exorcise a cat youkai with energy draining abilities, then exorcise minor kami, break a wishing curse feedback (surviving a grievouly battle in the proccess), another double curse, and then a professional exorcist.
Most of the time she is the silent mentor type, or keeps out of the picture, but if her quarry is threatened, she can teleport out of his shadow and dish the beatdown. Keep in mind, the cat-eared girl defeated a experienced exorcist previously, and the loli form of the vampire is because she is very low on power.
If Shinji got through half of what Araragi survived, the disturbed plots of Nerv won't be that much of a trauma to him, and I'm pretty sure he will be able to pilot an Eva through even more bloody battles too.
For an philosophical series, Kizu/Neko/Bake/Nise-Monogatari has pretty bloody fights.

When ever I see this thread getting bumped I laugh because there are some good plot bunnies in here.
Jackie Estacado would be an interesting twist for NGE, I mean the Darkness would really take the mind fuck aspect of NGE and push it right into Lovecraftian evil. Then again confident, arrogant, dark and powerful is basically the exact opposite of Shinji.

I wonder what'd happen if someone from Gensokyo decided to keep an eye on Shinji and 'teach' him stuff just for the lulz. Not necessarily them caring, just thinking it amusing to mess with humans.
Cirno being a good candidate for that. I'd suggest Yukari, but that'd almost certainly end up with someone being killed in short order.
