I have seen stories where they have call signs though...
Asuka was Red Devil, in chapter 4 of Wandering Soul for example.
Rei had the code name "Ice Princess" in chapter 2 of "Beginnings and Endings", where Shinji was taken in by section 2, I do wish that had been continued, as I liked the idea of Misato being portraid in a worse light.
