Okay, a long time ago an author by the name of Steve-Vader produced a fic called simply NGE/Lodoss. It was an almost epic level story where Shinji and Unit 01 were transported into Lodoss via the dimensional portal angel. While there unit 01 quickly ran out of power and became a big useless statue until Shinji and his companions got the bright idea to go dragon slaying and use the magic dragon hearts as a substitute power supply. As it turns out the dragons of lodoss are powered by a pair of small S2 organs. One that lets them dodge the square cube law and fly and another that powers their elemental breath weapon. They then embark upon an epic journey as dragon slayers.
Now I call this an almost epic level story because while the plot, plot devices and many of the underlying assumptions that hold the worlds together were pure gold, he also included a lot of really fucked up and weird shit. Like gay bestiality. Something which can be more or less ignored completely because it has almost nothing to do with the story. Also the story was badly edited.
Anywho, he died or something about 6 years ago and his site finally went down. So that story is now lost to the internet. Does anyone have a copy of it or know where to find a copy? Or even better, does anyone know of a story with a similar premise. By that i refer to Shinji and Unit 01 are transported to fantasy world, find substitute power source, become epic. Preferably without bestiality.

As I remember that fic was a lemon in a few places, I'd have put that request there. But I do remember what you're talking about.

In terms of similar stories with Shinji ending up in fantasy world, there is Wandering Pilot by Mercaba. Shinji ends up in the world of Queen's Blade, becomes male healer, gets hunted by a church, and effectively gets two wives. Much fanservice ensues.

If you have the URL for a dead page, try pasting it to <a href='http://archive.org/index.php' target='_blank' rel='nofollow'>the Wayback Machine</a>. You may have to check a few captures to get the whole thing, but it's a chance, at least.
