Integra as Shinji's mom could be a BAD end for Gendo and Seele depending on whether the seals still have any control over Alucard after his supposed "death" at the end of the manga. Just picture when Shinji is out for Gendo's blood after the Touji incident.
A part of Shinji wanted to rant at his father as Unit 01 failed to respond to his commands. He wanted nothing more than to take his Evangelion into the heart of NERV and rend the man that had sired him limb from limb for what he ahd done to one of the Third Child's only friends. Yet, for some reason, the angier he got at his predicament, the calmer he became.
If he knew something more about the true nature of his mecha, and the soul trapped within it, he might have better understtod where his unflappable calm came from in the face of combat. His emotional response had reached such heights that there was a certain... bleed over between Shinji and his Eva. Enough so for his mother, Integra to feel her son's pain.
Needless to say, after the betrayals of her uncle and Walter both in her lifetime, she was less than pleased to see the man she had married betraying her son and treating him as a simple tool.
Well, if Gendo wanted to see what a proper tool could do, he could always indulge that mostly ignored little buzz in the back of his mind that had been there since Integra's death. Granted, Shinji would need to share blood with his servants to complete the seals, but she didn't imagine her servant would care of he got a clean shot at Gendo.
Something seemed to snap behind Shinji's eyes as Gendo prepared to order an increase in LCL pressure to knock his son unconcious should he try to overcome the control of the Dummy Plug System. Shinji smiled cooly, with that bored and indulgent grin he seemed to come straight from his mother's fave beyond the grave as he said, "Rokubungi Gendo, I think this is the last time we'll be speaking to each other."
Gendo fought the urge to sneer at his weakling of a child as he responded, "Is that so, Pilot?"
"Yes 'father,' it is. In fact, I only have one last thing to say to you," Shinji replied with an emotionless facade that would make Rei jealous.
Gendo's right eyebrow raised condescendingly as he asked, "And that is?"
"Control art release to level 3. The Cromwell Protocol is in effect, until the target is silenced. The orders remain unchanged," Shinji responded with words that were certainly not his own.
The blood drained form Gendo's and the Sub-commander's faces as the realized what Shinji was saying, what he had just unleashed upon them.

And in the remains of a long forgotten manor home in England chilling laughter filled subterranean halls as red eyes shapped open.
"Master?" Seras Victoria asked uncertainly as she shivered a bit at the sound.
A voice not heard in the halls of what was once the base for the Royal Protestant Knights for man years laughed again as a familiar form in a cromsin coat and hat melted from the shadows of her quarters, hsi fangs gleaming from his maniac grin.
"Come, Police Girl. It seems we still have work to do," Alucard replied with a malevolent leer.
