I had an idea of merging Naruto and Bowser. Having Kamek show up shortly after it happens and explain/train Naruto Koopa. The Elemental Nations and Mushroom World become linked Warp Pipe. Naruto having command of the Troopa. Sasuke desperately trying to get his hands on power-ups.

Smash Bros. could be brought in.

This can only end in Sasuke getting the wrong shrooms and going on the mother of all trips.

Actually, a massive shroom trip might be good for Sasuke. Or it would ruin him forever. Hmm...
