When Shinji 'recreates' the human race after Third Impact, he plays god and edits history to remove the entire sequence of Angel attacks from history. The damage caused by Second Impact, including the significant losses get rewritten as caused by the Reconstruction War (part of the Gundam Seed history) which just came to an end as of the Third Impact (which no one knows about). So Shinji is 14 and it's C.E. 9.
Shinji more or less happily lives out the next few decades in relative obscurity as a professional cello player. He has a son, Ulen, who goes into medical research and moves out to the new space colonies. However, in C.E. 55 Ulen and his wife are killed in a terrorist attack upon Mendel Colony. Shinji mourns but when Mendel colony is abandoned due to the biohazard incident in C.E. 68 he receives some recovered documentation is startled to discover that apparently he had grandchildren and begins to search for them although he is limited in resources. Along the way he begins to discover the nature of Ulen's research which naturally reminds him all too much of Gendo's work.
It takes three years for Shinji to locate one of his grandchildren and he is on a shuttle to Heliopolis when it is destroyed by the second ZAFT attack. Shinji, although by now an old man (seventy-six years old) is so furious that he unconciously manages to modify reality again, creating Unit-01 around himself (which destroys the shuttle and its other occupants) and goes after the ZAFT ships, which barely escape from him. The Archangel manages to recover Unit-01 but when the entry plug they find a fourteen year old Shinji who has no memory of anything since Third Impact (he's suppressing them out of guilt at killing everyone on the shuttle). Amusing, a medical testing discovers his relationship to Kira which should surprise everyone involved since he appears to be two years
younger than his grandson...
