Turns out Naruto and Sasuke failed to resolve the conflict. They killed each other or something. But they came the closest, and they left such an impression on the souls of Indra and Asura, that their souls started trasmigrating with them.

So the process repeats. For millennia. Empires rise and fall, and technology eventually expands the scope of the conflict between the two brothers/friends into the stars. It's never really total war, as a loose collection of states emerges into a federation. With a colony being built on the moon, some leftover piece of black zetsu activates, and begins infiltrating all levels of society. He starts fermenting political dissent in the federation into a full blown rebellion.

Our story begins with a fight between the pirate ship the Amaterasu, and the Fregatidae. The two are evenly matched boarding ships. The Amaterasu uses fire beams to diminish the oxygen supply of its victims, while the Fregatidae uses its cloning bay to overwhelm enemies of the federation with an endless supply of teleporting bodies. In the fight, the two captains discover their status as transmigrants, from the Sage of the Six Paths, who is really fucking tired of this shit at this point. He tells them some vital information about the strength of the rebel fleet: it's all being controlled from the black zetsu flagship.

The two captains agree to put their differences behind them, as both are interested in a federation victory, and make the perilous journey across the galaxy to deliver the intelligence.
 
the thing is, the moon where Black Zetsu was stuck was kept in another dimension...

It's a back up black zetsu. Or Orochimaru finally rearing his ugly head after evading capture for thousands of years.

They are then transported across dimensions and into the care of one Ranma Saotome.

Suigetsu gets transported to Ranma's world. Suigetsu is, of course, made of cold water... Upon contact with which Ranma turns into a rather hot girl.

Eventually Suigetsu would get into a fight with someone near Jusenkyo and need to draw in more water to grow to a bigger size - which he pulls out of all the nearby cursed springs.

Dark Naruto is appropriately horrified by the monster he's become.

Had a silly shadow of an idea just a few minutes ago.

Well, you all know how Namikaze Minato was- well, a strange person. He was goofy and a bit- flaky outside of combat, but when on a mission, he was laser-focused and could be a killing machine.

Another trait of his was his terrible calligraphy coupled with flawless Sealing skills. I mean, the name 'Kazama Arashi' had to come from somewhere (in-universe), so why not chicken-scratch as the reason?

All of that led me to the idea that Minato had two personalities, one insanely focused, with the ruthlessness and cool-headedness needed on missions. The other- well, a goof, but much more human. Empathy, the ability to connect to people, possibly a tendency to overthink (not as much as Omoi, of course!) and such. The only trait both shared to the highest degree was an attraction to women able to put them in their place and shades of red in their hair, in this AU.

Two personalities: inner Sakura. Could Sakura be Naruto's half-sister? I mean, we know Sakura's parents in canon, but this is a what-if I find funny.

(And please, don't start with the Sakura-hate again...)

Now this requires some worldbuilding to create an original setting that would be that alternate universe which converges with the Naruto Universe. I was thinking of a high fantasy setting based on Western mythology.

I have a story idea, shortly after the Kage Summit, the Naruto Universe experiences a convergence with an alternate universe. Now this requires some worldbuilding to create an original setting that would be that alternate universe which converges with the Naruto Universe. I was thinking of a high fantasy setting based on Western mythology.
Reminds me of an idea of mine, where the setting was already fused with an original Fantasy setting from the beginning.

As in, there are mages, though they aren't exactly common knowledge, who use natural energy absorbed and stored in the 'Mana Organ', something similar to what we see in Fairy Tail (I don't remember what the organ is called there), to cast their spells.

Of course, Naruto finds a book on magic somewhere.

I also intended to make Naruto mediocre at Ninjutsu for a while and much slower at learning the Sage Arts because of less time spent on Ninjutsu and because he keeps absorbing Natural Energy the wrong way. (Spoiler: once he does learn Sage Mode, though, well- think of it as Naruto learning two separate disciplines and splitting his time between them, only to realize that they aren't that different. On top of boosting them with Senjutsu Chakra).
