I'm honestly surprised this isn't here already. I'll start off with a few ideas.
Idea 1: Joey manages to finish his attack decleration against Marik, winning the duel before he passes out. Effectively, Joey now owns Ra, but can he control it? What happens to Marik? Will Joey use Ra in the finals? How much will Kaiba freak out when Joey gets father than him in the tournement?
Its not far fetched that Yugi has a decent chance of losing too. Given that Joey is seen to have Red Eyes on him after battle City (Orichalcos Arc has to count in this case, but he also uses it against Zorc) then Joey has beaten Yugi in a one on one duel.
Idea 2: Jaden manages to convince Yubel to stop hurting other people, but unlike so many fanfics, she doesn't bring up the whole Supreme King schtick. How does this changes Jaden? Does he still use Elemental Heroes, or does his deck revolve around Yubel instead? Will Jaden have some friends despite Yubel's short temper?
Can the Light of Ruin card blindness blind Jaden from Yubel, or is she too great a force of darkness/too great of a bond to blind?
Idea 3: Jaden and Aster become friends as kids, before the Light of Ruin decides that Aster's dad must die. This can be mixed with the above if you want. Perhaps even have aster staying in touch, either personally or remotely, after Sartorius becomes his guardian, might make it harder for Sartorius (than usual) to go along with the plan, especially seeing as Aster is sure to be crying foul once Jaden suddenly can't see his cards after a duel with his Destiny Hero cards... although he's more likely to go Bat-Aster looking for the culprit for a while...
Idea 4: Yusei at one point finds himself transported to an alternate timeline, a darker and more chaotic one, but before he gets much time to question it, is almost run off the road by what looks like a Dark Signer Akiza/Aki. Either after holding her off for long enough or managing a win, he manages to meet up with an apparent Reistence group, lead by Jack, and is told the situation:
Essentially, when Yusei fell into the reactor with Roman, he ended up dying, aand unfortionately, given the cause of his death, he wasn't GIVEN a choice of wiether or not to be a Dark Signer. As a domino effect, Akiza/Aki drew in her duel, but the emotional and psychic backlash almost killed her, had it not been for Yusei, and with her mind pretty much broken its easy to see what happened from there, although Misty is less than pleased, having survived the duel. Carly lost to Jack, but as a consequence of Yusei's death and rebirth, is herself brought back to life. Rex's attempt at Godhood was tragicly userped by Yusei, but the King of the Underworld was released, not Yusei's plan, but is much weaker even though its still brought about what is essentially the apocalypse. Crow is missing, assumed dead. Carly is still reletively inexperienced. Leo had to grow up fast to adjust to it all, having not awoken the Heart mark as a result yet. The resistence group consists of Jack, Trudge, Mina, Carly, Leo, Luna and any survivours they can find, while Yusei has no shortage of Dark soldiers on his side. The three emperors are present, usually as a third party but mainly focused on getting rid of Yusei, while surprisingly enough Luna has managed to draw forth enough power that she was given a Meklord Emperor Grannel (Legal version, Jackob/Jose still has the Anime copy, which for simplicities sake I reffer to as Machine Emperors).
Even with the main timeline Yusei on their side, the odds still look shakey, although Jack has managed to hear about and seal the Crimson Devil, he's been unable to call upon Burning Soul, nor able to pull off Double Tuning. Currently their best weapons are the Majestic Dragon monsters, Luna's Grannel (DS Yusei, true to form, relies on Dark Synchros, and DS Akiza has no shortage of either) and Main Yusei's Shooting Star Dragon. But given the obsticles, will it be enough?
And before anyone asks, Crow's death is abigous because its up to the writer, and most details can really be altered, this is just my copy of the idea.
Idea 5: The shadows games, even while duel monsters is being played, still vary to other games occasionally.
Idea 6: What if Yugi protected Exodia better? Or Joey got all 5 pieces back? How would this change Yugi's deck given that he now has Exodia to call out for an emergency win strategy.
On the plus side, Kaiba's face hen he finds out that his Crush Card Virus has increased Yugi's chances of drawing Exodia would be hilarious.
Idea 7: Kaiba plays more of an active role involving the Academy in GX. Examples include investigaating the Society of Light, the Bio Bands, showing up to observe some of the more important duels concerning the school (Chazz vs Slade, for example).
