Alright, here's a crazy idea that's been hovering around my head for a while:
After the end of Fate/Zero, right after Saber blows the Grail up, a twist of fate forces Emiya Kiritsugu to abandon the area, fast. Whether what happened took place before Kiritsugu found Shirou or after he implanted Avalon inside of him and was ready to take him to safety is up to you, though if its the latter you'd have to make it so Kiritsugu is outright taken away from Shirou by whatever happens, as I don't think he'd ever leave him behind by choice.
Anyways, shit happens, Kiritsugu is no longer in the area, and Shirou, with or without Avalon, is lying on the ground, half-dead. At that moment, a man passing through the area observes the wreckage, and sees Shirou, burned and covered in blood, passed out on the ground. Normally, the man would've just ignored everything; after all, he only took the small detour that let him reach Fuyuki to amuse himself with the killing taking place, which is already over.
However, there is something about this boy. Something that reminds the man of a similar child he once tried his best to save, only to fail utterly.
However, Akabane Kuroudo is a consummate professional, and old memories won't hinder him. He turns around to leave, but Shirou chooses that exact moment to wake up, whispering a strangled cry of "Help!".
No normal person would have heard Shirou, but Akabane's senses are superhuman. He turns around, seeing Shirou staring at him with wide, pleading eyes.
Akabane's resolve to just leave cracks, and he decides to take the boy to safety. After all, its not like he can't just drop him off at an orphanage after he's treated.
Much to his surprise, however, he finds that, after Shirou recovered and recognized him as the one that saved him, Akabane just can't get rid of him.
Thus, we have Shirou following, emulating, and possible being trained by one of the most ruthless and dangerous men in the world.
