Going back to the HK-47 idea.

I think Master Chief is an "honorary droid" in his book, or something.
Alternately - and more likely, IMHO - Chief would already know of HK-47's kill-happy nature, and disconnect him from Halo before inserting the Index.
Still results in Galaxy Go Boom, though, unless somehow John manages to pull the plug in time.
