And there's also the juicy detail where in the anime, Winry's parents were killed by Roy, but in the manga, they were killed by Scar. I believe that was revealed before Hughes died in both stories, but nothing was done with the relevant discovery until well afterwords (And it was only referenced and then glossed over in what was probably the only scene in the anime where Winry and Roy appear together after the discovery was made)

Again, that's another issue that the new anime has to deal with. Again, while it was 'glossed' over until after Hughes' death in the original anime (if you were right and that happens before his death), that is still a significant difference that the new anime simply can't 'take' episodes from he original anime and claim it as its own.

This one easier to deal with though. It's a flashback... simply show it later (like during teh Ishbal arc. There are enough changes with that arc that the new anime should do since they are following the manga, that it would be 'new' to them).
