A year or more before being summoned to Tokyo-3, Shinji's uncle gives him his mother's copies of the Harry Potter books (assume that Second Impact didn't stop Rowling from writing all seven), as well as the last two book in the series, published after she died. This makes Shinji quite happy, due to the connection to his mother, and grateful, that his aunt and uncle treat him so much better than Harry's did (well, they interacted with him very little, but that's still an improvement).
Shinji finds the series very interesting, but the last two books bug him, in a way he can't quite put his finger on, at first. Its like they weren't written about the same characters, or by the same author, or both.
Eventually, he goes online, and starts reading articles and fanfiction written about the Potterverse, and about how Harry could have done things differently. Thus, Shinji learns about strategy, tactics, weapons, and evil manipulators who send children off to die.
That's not the only useful thing he gets out of HP, though. When Gendo demonstrates what an evil bastard he is, and Shinji goes out to fight the Third Angel, he has no idea how to deploy his AT Field, and neither does anyone else. In a moment of desperation and fanboyism (that he would be massively embarassed by later, if it didn't work), he shouts 'Puroteego' (Protego). As Yui was also a HP fan, this actually works, and the AT Field deploys, blocking Sachiel's next attack.
Slightly suirprised that that worked, Shinji tries another Potterverse spell, shouting 'Ridaakuto' (Reducto). To the shock of those watching from Central Dogma, this causes an explosion on the Angel's surface. The next 'Ridaakuto' explodes Sachiel's core, ending the battle.
From this, Shinji begins to view the Eva as a giant, self-motive magical focus, like casting spells through a golem, rather than a wand (which Harry has probably done in some fanfic, somewhere). The fact that this actually works is likely to be very disturbing for poor Ritsuko and Maya.
Other things that may occur to Shinji include the fact that Harry can control his wand remotely (seen in OotP, Chapter One: he casts Lumos, to find it in the dark, and to his surprise, the tip lights up), and Unit 01 protected Shinji and Rei, when the ceiling collapsed in Ep 1. Also, he may start to experiment with 'wandless magic', which is minimally possibly, as all Humans have AT Fields, as seen in the EoE movies (he'll stop well before the point when he'd dissolve into Tang; by act of OP, he feels a little ill when he approaches that point), or perhaps wandmaking.
Assume that at this point, Shinji is to essential to Gendo's plans to kill yet, so his strange powers simply cause Gendo to view him as a more useful, though dangerous, tool.
