Meh, it's an idea I've been thinking about, but it would need a little bit more than canon "isolation" of Naruto. Don't know how much.
Imagine Naruto, he just ganked Mizuki ... but he didn't dispell all clones, or, those clones left before he could and he forgot them.
They are Naruto ... so it's not like they follow orders very well, right ?
Now, those Naruto could be like ... yeah well, let's take revenge. They took it on me when I was a kid (we were kids?), so now it's my turn ...
And it's the start of strange things happening around the village. Here, it would be in proportion to the degree of neglect of Naruto, from stealing/degrading things, to murder and torture, and always, there's absolutely no trace of the people having done those things ... And Naruto is dreaming about it, he always knows what happened but doesn't tell anyone, thinking "maybe it's the fox, and even if it's not, those people were worth it".
One could have also stuck around, and killed Mizuki before ANBU arrived, torture him ? do something Naruto-ish with him ?
Each times he creates clones, some are following his unconscious needs: for revenge? and maybe they escalate things ? They train in murder/assassination/mindfuck, by purposely doing bad things, and Naruto always dream about it, gets training in it, while thinking "it's just dreams", because the clones always wait for the night to dispell, after all, they don't want the boss to know it's him doing that, but not exactly him ...
Or maybe we could remove the "revenge", and simply make his clones follow unconscious needs, like friendship, they henge and go hangout with other people, they infiltrate tons of things, others villages, one could find Hinata spying on their creator, one could observe Sasuke training, one could ... with always the thought that "I can't be implicated or suspected, and the boss can't know of this, I shouldn't be doing this". There must always be that strange polarity with "I'm me, but not exactly, I'm a clone, but still ..."

-The fox would be aware of all that, and could mock/laugh at Naruto because he doesn't know what's happening. He could try to influence those errant clones.
-When the clones attain a sufficiently high level of social-awareness, Naruto could encounter them and not even realize that those are his clones ruled by his unconscious. He could find himself with the 3rd person view of his behaviour, change it ? keep it ?
