The fact you NEVER EVER see Keitaro's parents in the manga helps. I can simply set it up so that he was the unexpected result of a fling his mother had with Goenitz before marriage, and despite not being his own child, his current father loved him no less. *shrug* There'd be no plotholes this way.
As for why Goenitz would have a child from a human, there IS a good reason - to ensure he had a backup plan in case something happened to Chris or himself when waking Orochi up. But he died before he could do anything about Keitaro, so he never had any contact with him.
