Basically the idea is that as the Galactica and the Colonial fly around looking for Earth, they come across an unknown ship. The ship in question is the Ark.
Obviously as soon as the Colonials see the Autobots there's going to be a ton of mistrust on their part. After all, they've experienced near total genocide on the Cylons' part and here's another race of toasters that probably want nothing more than to destroy them.
The Autobots on the other hand are genuinely interested in helping the Colonial fleet. Of course they probably won't try to get involved in the war between them and the Cylons if they recognize that the Cylons have gained true sentience after a few interactions between them. After all, freedom is the right of all sentient beings right?
Perhaps later on the Cylons discover the Decepticons. Of course the Decepticons would probably not care for Cylons all that much since they want Galactic conquest, but they could see the benefits of working with them for a short while. And hey, if they get to kill some squishes then all the better for them.
I really have no idea where I'm going with this and I just thought I might as well get this out and purge it from my mind.
