Just a very random thought that came to my mind, which I haven't really elaborated upon, but which won't leave my mind.
What if SHODAN was the AI responsible for the Borg Collective's creation - in short, the Queen AI?
It actually makes a good amount of sense, since SHODAN does believe machines are superior, but she also admits organics have their uses - and I wouldn't put it past her at all to make some sort of hybrid abomination to get the best of both worlds, which is what the Borg ultimately ARE.
And it'd also explain why the Borg still function as a race even after the Borg Queen was nuked. If the Queen is actually an AI scattered in the Collective, destroying a body is pointless - you'd have to destroy all the Borg to put SHODAN down for good, and that's actually a very good way of insuring that eradicating her is essentially impossible. There's just too many Borg and Borg-made structures.
