"Father," the boy seemed to chuckle, "Had gone as far as I can allow it."
A brief pause in the darkness as Gendo surveyed his son.
"There would be no point in ruling a world shattered by your desires," a disturbed grin crossed the younger mans lips, "A king does need subjects to rule after all, and your foolish little plan would prevent me from having any."
"If suicide was your plan, I would have permitted you to do so, but," a brief pause and a toothy grin as the heavy set figure leaned back in his seat, "I will not permit my own destruction as well."
"And what do you plan to do about it?"
Shinji reacted by clapping his hands and the blood red lights seemed to ignite around them, brightening the darkness enough to reveal a legion of armed machines surrounding him.
"You see, father, in this world there are winners, and there are losers," the boy stated while climbing to his feet, "And in my hands, the losers..."
A glass tube seemed to shoot up around him, meeting with its partner that came from the ceiling.
"...are roboticized."
He reached down and flicked a switch, sighing as the process began.
"Perhaps with the right programming you could qualify as my court jester."
A brief moment as he slipped a bottle and glass from a drawer.
"Rei," he stated as the door opened behind him, "I'm finished here."
He grinned slightly while turned to the observation window, "And the project I assigned you?"
"Nagisa has been roboticized to your specifications."
"Good."

I think you would have to flesh out how Shinji got raised to that point, as well as how he brought Rei to his side.
There should still be a good amount of canon Shinji left, otherwise He'll just Roboticize anyone who gets in his way/opposes him in the least/cuts in front of him in line.
Given his technological knowledge, I think Shinji would prefer to room with Maya or Ritsuko instead of Misato, so he can pick someone's brain about the Magi and engage in intelligent conversation.
