Pluto allows the events of Infamous to occur because "The Beasts" rampage in the original timeline leads to the destruction of all conduits before the Senshi are able to bring him down, leaving the future Sol system vulnerable to certain enemies.
The story would pick up after the end of the first game, and find Cole being led to Tokyo in an effort to find a way to stop his newly risen nemesis, all according to Pluto's plan to bring the Senshi and one of the world's most powerful Conduits together to end 'The Beast' before it can threaten the future of humanity.
And no, Cole dosen't fall in love with any of the girls, at best they form a brother/sister attachement.

Keitaro is the Son of Darkseid, sent to earth as a child as part of a deal with Highfather. He is made aware of his heritage after becoming the manager of the Hina Inn. It would explain why he can take such a beating. Of course both Highfather and Darkseid are using Keitaro as a pawn in their game, but I'll let others flesh that out.
