The one thing I dislike about this story is that you shuffled the Masters around.

Luvia showing up out of nowhere and knowing Rin when they shouldn't even have met yet and then goddamn frikin' CIEL. How broken can you get ? Ciel is up there in the ridiculously powerful character range.

So, in your opinion, everything should have remained the same as canon, even though its already been implied that the last War was considerably different? Besides, there is a long-standing Edelfelt/Tohsaka rivalry, given what happened to one of the Edelfelt sisters in the Third War.

Notice the skill both families have with Gandr, for instance. That's not a coincidence, and Edelfelt family does have an interest in reclaiming the part of its crest that was taken by the Tohsaka.

In regards to Shirou, he more or less wanted to find out what was going on - he did not throw himself at Berserker, just went after Saber to find out what was going on. He just happened to call out to her, which Berserker interpreted as a threat.

With regards to Ciel, the last War was horribly borked, so if you were the Church, would you not send a decently powerful representative to keep an eye on things?

Isn't that one of the things Kotomine is supposedly for? Or do they not trust him here?

He's the overseer, yes. But considering that in the last war, things got screwed up worse than they thought possible, and the last overseer was killed, they're taking extra precautions.

Besides, if you were Narbereck and thought Ciel had outlived her usefulness following the death of Roa (and the loss of immortality by paradox), wouldn't something such as this make a nice possible suicide mission to send her on?

I was just expression my opinion, no need to jump at my throat. It's your story, do whatever the hell you want to do with it.
I also said that it was the one thing I disliked about. That means that I liked the rest.

I'm just not nearly as attached to Luvia (never did like her to tell the truth) and Ciel (no opinion on her really) as I am the canon Masters is all.

Well, it isn't as if we won't have most of the canon masters appearing. Its simply that things have been shuffled around due to the workings of the cosmic butterfly.

Apologies if I came off as overly aggressive, just wanted to make it clear that I didn't just choose the Masters randomly. There are reasons behind the choices that should become clear in time.
