Hmm, well... in MY idea, it goes something like that.
The Automata who is to be fused to Keitaro (who I'll call Zero One, or 01, for simplicity's sake) basically replaces the truck in your idea, and crash lands on Earth after being severely damaged by a freak accident involving a comet and the Jupiter orbit which causes so much damage even his automatic repair system can't fix it on the spot.
As a result, he falls on Earth, where he detected organic matter that can help him fixthe damage. Unfortunately he slams into Keitaro (who had just shoved whoever was there, possibly Shinobu, out of the way), and well... several tons of metal and organic stuff slamming into you at speeds of near Mach 5 tend to be a wee bit too much even for Kei-Kun.
Since both he and the 'native' would die if things are left as it is, Zero One decides to 'merge' with the native, so that at least he can use the situation. However, he suffers a massive system crash in the process, which effectively wipes his memory banks, basically killing him and leaving keitaro in charge.
Keitaro doesnt really *realize* hat he should be dead, and chalks it up to his invincibility, but the girls notice something's off - namely, he's abnormally fast, he doesn't notice when he jumps an entire flight of stairs, and he's much more ficused, even acing the Toudai entrance test without effort.
Eventually, he ends up using lethal force on Su's Mecha Tamas, as he doesn't identify them as friendlies, and his new nature becomes apparent. Meanwhile, other Automata approach Earth...
How much of the Automata persona is left is debatable. It could be just a little, or surprisingly a lot. Also how the girls react, and what the other Automata want, can be debatable. It could be humor, adventure or a darkfic.
