I think while it'd be interesting to see this Ilya's reactions to being in the Fifth Holy Grail War, especially with Shiro-nii-san and Rin-sempai, it might be better to see Ilya in the Fourth. For one, there's less rehash of "We were friends in my world! Why are you trying to kill me?!" For another, it might be a good way for both her and her mom and dad to confront some truths.
While Kirigitsu loves Ilya, he obviously doesn't love her enough to go back at the end of the war and save her from von Einzbern's clutches. On the one hand, I get that he's sick of anything to do with magi but on the other, this action was probably a key component in how Ilya turns out the way she did. It's one thing to not have a mother because she dies. It's quite another when your still-living father pulls a fast one and decides to abandon you.
On Ilya's side, it'll probably be a maturation and realization into the darker world of adults. She'll probably have to struggle to maintain her sunny disposition and idealism in the face of the cluster .... that is the Fourth Grail War.
Or, there's the usual switch places. Ilya post-Berserker but pre-start of the 5th War switches with magical girl Ilya. That would be interesting for both of them. It allows Stay Night Ilya to live in a more carefree and loving world for a bit and magical girl Ilya to start off with a clean slate in the FSN world.
