Just install Dr Sbaitso (A virtual psychiatrist program that Creative Labs used to package with SoundBlaster cards back in the early 90s) on the MAGI and ask the pilots to talk to it for one hour a day.

You install SHODAN on the MAGI, and you'll just end up with a third party trying to initiate a version of Third Impact in order to become God.

You install GLaDOS on the MAGI, and she'll nerve gas all of NERV with one exception. The exception will be Shinji, who will be helping her make the cake that she promised to the pilots after they defeat the Angels.

She will also perform a bunch of weird experiments using Shinji, including one involving a Companion Cube, of course.

Oh, and the cake is a lie. :p

A Weighted Companion Cube is a much more reliable friend than some of the people Shinji has to deal with.
