No, his Henge was fine. In his third year at the academy he couldn't do a Henge properly but that's it. He's never shown having any problems with Kawarimi (even if he's only used it once) or Henge during the manga. And that the fact that he could achieve both of them and not the Bunshin leaves me hesitant to assume it was just a matter of poor chakra control. If it was then it means that the Bunshin probably needs more chakra than the other two since Naruto's problem was creating too much chakra and then not using enough of it in the jutsu.

I imagine his poor chakra control was a result of having too much chakra and having the Kyuubi's chakra in his system (both mentioned by Kakashi) and him never bothering to improve his concentration like with the leaf exercise.

I agree that it probably has something to do with bunshin requiring more spiritual/yin energy than physical/yang energy and Naruto having trouble producing enough because Kurama's yang dominated chakra threw off his natural balance. I mean, it can't just be that he always creates too much chakra but has such terrible control that most of it is wastefully dispersed and too little chakra makes it into the jutsu - if that were the case then he should have just as much trouble with henge and kawarimi and pretty much all jutsu ever. He'd be constantly putting too little chakra into everything. I think that kawarimi and henge probably require a 50/50 split of yin and yang energy (henge might favor yang actually since it's a real physical transformation), and Naruto learned how to compensate for his yang heavy chakra by producing extra yin when he gathers his chakra to bring yin and yang back into balance. But henge requires more yin than yang, and Naruto has a bitch of a time producing chakra that's unbalanced towards yin. 50/50 is probably the best he can accomplish. (basically, Naruto naturally creates chakra that's 60/40 yang where normal ninja produce 50/50. But he learned how to push his yin chakra harder to bring the balance back up to 50/50 but can't push it any farther, and Bunshin requires 55/45 yin chakra.) Kage bunshins however are real bodies and not holograms, so they don't favor yin. Therefore Naruto has an easier time creating them than he does regular bunshins despite them being a more advanced jutsu.

Probably no teachers ever noticed this handicap for producing yin heavy chakra that Naruto has because it's almost unheard of for a human not to be able to at least slightly unbalance their chakra either way, and because no one knows that Minato sealed away only Kurama's yin chakra so they had no idea to look for it. Naruto's horrible studying habits and habit of sleeping through his classes likely also made for an easy scapegoat for his lack of progress. No need to figure out why he can't do this easy jutsu, he's obviously just an idiot, right? The dunce can't even explain what chakra is.

I don't think it was a scapegoat.
I really think him not studying was part of the problem.
Him having naturally bad chakra control because his unbalanced ying-yang ratio+him not studying(or studiying wrong)=no bunshin for Naruto.
Given his rapid progress in chakra control once he makes genin, I'm inclined to blame his lack of studies as main problem.

And I really don't think the yin-yang ratio is really important for the academy jutsu. Teaching jutsu anybody could do regardless their affinities\ying-yang ratio just makes sense.

Really, everything points to Naruto being a moron as reason for his shitty bunshin. I'd bet if he had mastered the leaf-on-forehead training back in the academy, he wouldn't had any problem with the bunshin.

Considering that Mizuki apparently taught him for years, I find it hard to believe that Naruto's education wasn't even slightly sabotaged, even if it was just not correcting his mistakes or telling him what to improve on.

Given that there's no evidence in canon to support that viewpoint but there's plenty of evidence that Naruto isn't that bright, I'm going to have to say that Naruto is just stupid.

Honestly? Neglect and Naruto's inherent lack of self-awareness/critical thinking skills probably did more damage to him than outright sabotage would have.

Sabotage has to be subtle and unnoticeable by the higher ups- teachers not wanting to teach a student who refuses to learn? Go look in a damn highschool classroom. You'll find frightening similarities.

I don't think there was every any kind of sabotage to Naruto's education going on. Iruka would have noticed if his co-teacher was neglecting or misinforming a student, and Naruto did trust Mizuki somewhat before that whole forbidden scroll incident. Mizuki hid his hatred for Naruto very well. No, being a stubborn idiot who strongly resisted standardized teaching methods and teachers who weren't willing to go ten extra miles for his sake are enough to explain his poor education. Though I do still think Naruto having unbalanced yang dominant chakra had something to do with his inability to learn bunshin.

Naruto was an unusual student, what with his incredibly high level of stamina. We know from Ebisu's explanation that excellent control of one's chakra involves building up the exact amount of chakra needed, and then using all of that chakra without wasting any. I imagine that when everyone in Naruto's class was first learning to build up chakra, due to Naruto having so much more than anybody else in the room, he likely moulded far more. 5% of Naruto's stamina is much more than 5% of Kiba's or Shikamaru's.

If this was never corrected, it's even possible that Naruto would have "tried harder" to use a jutsu by building up an even higher percentage of chakra each time. It's possible he conditioned himself into having poor chakra control.

A little extra tutoring from his teachers, or even just being told what he was doing wrong, would have greatly benefited him. If a student with unique circumstances isn't given extra help to handle those circumstances, I'd call that sabotage. It'd be like a dyspraxic kid not being given the extra help they need, either out of negligence or outright malice.

And Iruka wasn't that close to Naruto at first, and seemed surprised to learn that Naruto could use Kage Bunshin. It seems that he was ignorant of the extent to Naruto's stamina as well.

Iruka didn't notice that Mizuki was doing his best to make him miserable. Why would he notice him doing it to Naruto?
