What's so confusing?
There were eight starships that came from elsewhere (Miya calls it by the names given to the homes of the gods in Japan)
Each of these ships carried 107 Sekirei and one Pillar who acts as the goddess/queen of the Sekirei.
The Pillars have some kind of connection with each other, with Miya being the Pillar of her own ship.
Each Pillar possessed one Jinki, and when all eight Jinki are combined under the power of one human, they have control over the lifeforce and spirit of humans and Sekirei.
The Sekirei of the eight ships seem to have included those who are physically (as well as power and personality wise) almost identical to those who were on other ships.
One of the ships crashed into the ocean, and the occupants were held in suspended animation until Minato's parents found them.
Minato is a descendant of an Ashikabi and one or more of his Sekirei (since both Minato's parents were Ashikabi, it's possible he's descended from several Sekirei) some of whom resembled his own flock.
Modern Ashikabi have Sekirei ancestry.
