Her position as the God's Seat. Basically, she's as far or more above the other sigle numbers as Karasuba is against a regular Sekirei. She has her full powers, unaltered and unrestrained. Miya was literally wiping out battleships, from miles away, with a single sword pass.
In this case, though, Mutsu understands a basic truth. If they force Miya to fight, Karasuba will show up to challenge her. And if the two of them go at it, all of Tokyo, at least, will be destroyed in the crossfire.

I think it might be more the fact that Miya's so powerful she could end the entire game, if someone gives her a reason to make a move, and Mikogami doesn't want the game to end.
For all his supposed power, Minaka had only one weapon at his disposal that would let him beat Miya, and that was the eight Jinki used in concert. Without all eight, he's SOL.

Yes, and it's not like Miya could sneeze and eliminate Benitsubasa and Haihane or anything. 
Honestly, it felt like pure plot armor that Kazehana had any trouble with them in the anime before Minato winged her. She was part of the first Disciplinary Squad for a reason and her skills as a long range fighter totally screw over Benitsubasa and Haihane as close range h2h fighters.
Although the fact Mutsu flat out stated that he didn't want Karasuba to get riled up to fight Miya if she started fighting was pretty cut and dry. I think Miya would win without a gank like the Jinki to stop her, but they would all be in serious danger in the crossfire between the pair.
