Yes, Shirou didn't get rescued in quite the same manner as he did in canon. Gil didn't quite stick around. Instead, the latter almost died, and Kiritsugu used his fading mana/prana to give a fatally injured Shirou the kickstart he needed to live through the mess (Avalon wasn't working quickly enough to keep him alive).
