Okay, I got it.
Rei Ayanami [ii] raised by Rei Ayanami .
Yeah, there's barely no change at all, haha, only when Shinji visits Rei's apartment, he sees two naked ladies. XD Rei I probably has a habit of saying whatever comes to mind, which almost caused her own demise, but was luckily saved by Gendo as Ritsuko's mother was strangling her.
Maybe Rei II actually manages to get embarrassed, as whatever Rei I says, she was probably thinking it at the time.

No, wait, that's actually good. I don't think there's been an Eva fic where it's Rei that does the time-traveling. And considering she had the power of BOTH Adam and Lillith at the End of Evangelion, it actually makes it more likely. Shinji as God is merely Rei surrendering herself and the human race to his judgment.
Though it'd probably be Rei II raised by Rei III/IV. Or... how about Yui Ikari raised by Rei Ayanami? Heh. Grandmother Ikari.
... hmm. With Lillith being the source of all humanity, it should be real simple to change shape and characteristics. Hell, she was the size of CONTINENTS at the end, it should be oodles easier to change face, voice, hair color... maybe even gender. With a little AT-field quantum dickery... poof! Frankly, I'm given to assume that mighty as they are, Adam and Lillith in the show just seemed to lack... awareness.
Hmmm... only one to come to mind with Rei time traveling is a 18 chapter 191kb story I read on FanFiction.NET back in 2002. I do not know the name of the author, but the story was called 'Redemption', I have it in TXT format.
Good stuff. Rei, Maya, Misato and a few others survived 3rd impact, but few others, and Rei is guilty for her part in things. while digging through the geofront, they come across the pool Lillith was in, and discover it is a portal back in time, but would kill most any human to go through, but Rei would survive.
Rei goes back, and proceeds to attempt to make things right, and the other Rei is in the past.
The Rei from the future dies in the end though.
I always assumed 'Big O' was Shinji re-writing reality after third impact.
Shinji remakes himself into Roger Smith, based on Kaji.
Rei becomes Dorthy, a girl that isn't human so she is no way related to him and will never die or leave him.
The parallels between Dorthy and the Big Dorthy and Rei and Lilith are kinda obvious.
Asuka becomes Angel, a girl with a bit of romantic interest in her but mainly a girl who gets beaten like a dog by a girl with a big whip! Remember her calling Dorthy a doll?
Gendo becomes the senile old man who runs the place but just wants to raise tomatoes and drool on himself.
Kaworu becomes the gay looking cyborg Gabriel who is always trying to kill Dorthy, because he doesn't approve of her and Roger's relationship.

We need a time travel story where everything planned and prepared for is fucked. For example, a Rei with both Adam and Lillith's power appearing in the Geofront in an 'Angel' form as a disguise, pulling out a giant book, and quoting Shakespear while the Staff just looks on in bafflement. Or Rei appearing and messing with the Angels for fun. Or Gendo. Oh, how she could mess with Gendo...
It's perfect for a crack fic, but it's also decent for a serious fic as well.
You can also argue about exactly how Gendo raises her, I mean he bassically ignores her unless he has orders for her.
So you could have Rei raise herself by modelling herself after a fictional persona she read about like
Shampoo: "You have saved this ones life by piloting for her. Wo dai ni Airen. When we are fully healed we shall become one."
Usagi 'Sailor Moon' Tsuniko: "In the name of Nerv, I shall punish you"

Hmmm... only real screw up crackfic type of time travel story in the Neon Genesis fandom I can recall coming across was one called 'NGE To save the World' by Seraphofstrife, also went by a different name and had a very wierd lemon side story called 'NGE To save the World SS Deleted Scenes' by Marcos Edson (same author, different pen name).
Shinji and Asuka are on beach, all canon events happened. Then a space exploration team from years back comes home and finds only them alive. Using a experemental time travel device they were working on, they send Shinji and Asuka to past, just before sent back, they admit love each other. During the send back, they get separated. Shinji ends up around 2004 and works with Mrs. Soryu as Asuka's Nanny for short time, and Asuka ends up not long after she arrived, in Misato's apartment and meets her earlier self. She poses as her non-existant older sister.
Shinji from his time frame starts building a hidden resistance against Seele and Gendo. Asuka starts helping her earlier self and Shinji.
Each, before having been sent back, had a computer AI microchip emplanted into their head with knowledge from the magi and the spaceship computer. A bit limited in capability, still much valued information to help them fix things.
In the lemon episode, she and her younger self go after each other. The older one insists since she is loving herself, it is masturbation, not incest.
The main story was on FanFiction.NET up until around March 2005. The lemon was on Lemonstastica. The main story was annoying to read, as the author has several sections in the middle of a rewrite, and when he did that, he shuffled all the chapters around each time. Main story was some 469 kb, the lemon side story some 19kb.
The plot was interesting, especially for one of over the top writing. But I felt the author was clearly beyond his abilities attempting somthing so complex. The multiple rewrites, and the shuffling of chapters did not help. Uncertain exactly why it was taken down, as the lemon was not on FanFiction.NET, but oh well...
I have my copy, such as it is, but I do not know where to get the main story anymore.

After all, with Akagi's brains (plural) behind the operation of the MAGI, knowing what Seele and Gendo are up to, why wouldn't the trio see themselves as threatened? While mankind turns into goo, what could possibly happen during the aftermath of the Earth in Third Impact, besides potential destruction of all hardware related to supporting the MAGI?
You could even have Kaji's chip be the root cause of the "processing error" Ritsuko or Maya notices slowly crop up. Also recall that the trio in Tokyo-3 are only one set of several MAGI systems throughout the world.
Because, after all... everyone knows what fanboys really want:
Rei-based infiltration units trying to blend in with society at several strategic locations supporting Seele, torturing Gendo for information, and eliminating obstacles which interfere with the MAGI's plans.
That, and...
Kensuke stared at the class representative, sweat streaking down his face, and fear in his eyes as Suzahara restrained his former friend. "You don't understand! They'll find us! That's what they do! That's ALL THEY DO!"
Hikari looked over to Shinji, and sadly shook her head.
