The main issue with all of these is that Gendo will certainly notice if Rei suddenly starts spending time with someone or if someone starts visiting Rei, and will take action to stop whoever this mentor figure is from reaching her. Despite how made of fail Section 2 might be, it's rather hard to hide personal contact, no matter how brief.
Hence the suggestion of Death, who isn't visible in the visible light spectrum, and who can pass through walls.

The main issue with your main issue is that the majority of the suggestions in this thread can butcher all of NERV within minutes, if not seconds, if they feel so inclined. Just saying, but even if Section 2 was competent, what the hell can they do against, say, Rei of Nanto? Guns have already proven woefully ineffective against him (machineguns, to boot), and I doubt Section 2 has some guy named Kenshiro conveniently in their midst. If they do anything stupid like try to shove him off, there won't be enough Band-Aids in the world to piece them back together when he's done.

Indeed, and despite his attempts at achieving otherwise, Gendo is not omniescent.
And by the virtue if introducing characters from other universes, you are forced to introduce the universe's 'ruleset', so to speak. IE. if you introduce a mage of some sort, you introduce magic as well. If you bring in Discworld's Death, you also bring in parts of its crazy logic, not to mention other forms of insanity(creeps from the Dungeon Dimensions?)
In short, strangely enough, it could work, if done well enough. Considering that this is most likely a crack fic either way, some things can be handwaved, you know
