One I'm surprised has not been suggested yet, Rei raised by Washu. I think that would have very interesting potential and imagine what a thousands of years old super genius alien might do when it comes to the NERVE and Angel situation.

Another one I think that would be funny Rei raised by Lina Inverse (dragon salve on Gendo anyone?!).

You do know that Rei and Lina have the same voice actress, right? That could result in a situation where people can't tell which of them is answering the phone, which will cause Lina to end up in conversations she isn't cleared to be involved in.

One I just thought of now, Soi Fong from Bleach. She was all about following orders as well as harsh discipline before which Rei would have the personality for, but Soi Fong training her would also give her a rather ridiculously strong set of fighting skills.

As for both Rei and Lina having the same voice actors bissek nope I didn't know that. The phone dilemma would be pretty amusing though to see in a fic.

How about since gendo most likely ignored her while growing rei found her comfort and parental figures on tv and radio. that opens alot of possibilities i could imagine her modeling herself after someone like Howard Stern,Opera and Dr. Phill. And another Kakashi from Naruto.
