But yeah, all joking aside, I have an idea that I find oddly intriguing: Ikari Shinji as raised by DC's Holy Trinity of Batman, Superman, and Wonder Woman.
It was inspired when I was looking through some comics and came upon Kingdom Come. All spoilers aside, they mention the idea of a kid raised by all three of them at the end...and I thought, "Why not Shinji?"
Hmm, a Shinji with a very strong sense of justice, an uncompromising ethical code that he sticks to regardless of how much it hurts him.
He has no powers. His training is about what you'd expect from a teenage boy. That is, he can defend himself but he's not really up to roof hopping.
It'd be tough to keep from Stu-ing him. Throw in a bunch of self-loathing for his failures (like the casualties of the Sachiel fight) and that might even him out a bit. Maybe even an inferiority complex from being raised by three paragons and never managing to measure up to the standards they placed on themselves. You'd also have to keep his overall effect on the plot limited to what he can actually do. For instance, Shinji isn't going to be able to reason that the AT field might be similar enough to Superman's invulnerability field to use Kryptonite on an Angel. But Bruce or Lex might figure that out. Hell, maybe save that one for Supes himself to conjure up.
The other issues come from the Trinity themselves. Bruce is easy enough to handle. No matter how badass you are, a broken spine is a broken spine. So yeah, he could be wheelchair bound due to a Second Impact injury. So keep him as a voice over a telephone or messages over IM. Kal-El probably wouldn't want to get involved due to having prior engagements like the reconstruction of certain cities or other major issues to deal with. Diana, same. Or maybe Wonder Woman returned to her home to help them rebuild after Shinji left to go to Tokyo 3. I dunno. But they'd have to stay out of the plot for a good bit.
Or there's another option. They're just too small. Supes gets smacked around by the Angels for the simple mass issues. And the AT field basically makes them as durable as the last Kryptonian himself. So the Trinity is largely useless against the Angels. So they work on other problems.
