... 16 stories for a search and I get a complaint?
In any case...
I did not mention it as I've been a bit afraid to read it. I know little of the Warhammer universe. I almost did not read Thousand Shinji. Also, I can tell you I disliked the end chapter of Thousand Shinji (despite liking the story leading to it) enough to not bother reading the sequel.
As a note though... I mentioned those were not the only stories to have a more confident Shinji, it all is in the perspective though as to how he shows it and why he has it.

This is bugging the piss out of me.
During the Matariel battle (iirc) Shinji notices a child that got caught up in the collateral damage and abandons the fight to run her to a hospital .Shinji gets put in therapy and the kid dies. Ends with EVA 01 rejecting him, possible signs of every female he's close to falling for him, and naming his pet (mouse, rat, hamster?) small rodent.
It is magnitudes better than how I make it sound,. =/

After reading one of Innortal's loops about Shinji refusing to pilot the eva, this makes me ask the question.
Is there any fic that no matter what, no matter how, SHinji refuses to pilot the eva, and is actually part of something else?
We know Gendo needs Shinji, and killing him is not an option. Is there any such fic that fills at least that criteria?

The fic you're looking for is Chasing the Wind by Random1377. I generally prefer recommending his Eva fiction over a substantial amount of the site when it comes to that fandom.

There was one several years back where they wanted him too, and he said no... I regrettibly did not save that one... pity.
There are others... including a very good one at only a couple chapters that was done late last year.

Due to a incident on 03/19/09... the only areas I bother giving links in on TFF are NGE, Ranma, Computer Help, and my own update thread (where I've considered stopping on this forum multiple times in past)... Though I will sometimes stray and post links elsewhere if I forget (for someont that posts as many links as I do, I sometimes forget the section I am in when doing so). I have on many occasions in other areas posted on info about a story, but not the link for it... that is deliberate.
Due to a incident on 02/16/2010... the Ranma Updates thead is mostly been ignored by me, and my posts in that thread have dropped off signifigantly.
Due to a incident on 02/27/2010... there is now an author I have been actively avoiding making any posts for, though I doubt the author in question has noticed, or cares.

So, I have been searching for a story that had a summary or title involving staring into the abyss & it looking back. It had Shinji gaining a friendship with Eva-1 via sync tests & as it became stronger, it turns out Eva-1 was merged with Yui. It had her looks with its eyes & mindset but some instincts of Yui, like wanting to be with Shinji. The kicker was that the story stopped right as Eva-1 extracted itself, or created a doppelganger, & was well on its well to getting some Shinji loving. If only he did not get squicked out by the revelation like with the Rei clones....
Basically, I cannot find it in my links & am thinking it might have been removed or taken down. But hey, this thread here.... Thanks in advance for any help.

I'm trying to find a fic called Sins by Sideris.
It was an AU fic, featuring an odd love triangle between a female Kaoru, Shinji, and his OC sister, Aki. Readers loved this fic to death (myself included).
Sideris, for reasons that I can't recall, took down the original version and put up a rewritten version, which he also took down.
I've been trying my damndest to see if I can find it archived somewhere, but no luck. I don't suppose anyone here has any suggestions on where to look or possibly has it saved to their harddrive? I'd love you forever.
