We all know that Gendo is considered to be the Devil incarnate, well what if he was?

Misato has a different role in Nerv.
She's the second in command of Nerv and she's scary.
Misato is based upon Malcolm Tucker from The Thick of It/In the Loop.

Gendo Ikari was not a nice man. ThatÆs not to say that he was the sort of man who tortured animals for sick amusement.

Shinji, standing between his roommates wasnÆt sure what to do in confrontational situations at the best of times, let alone when his father was involved. The bearded man always intimidated him.
ôAnd as for you, Pilot Ikari,ö Gendo said, turning his attention to his son. ôJust what was your excuse for your actions? Pilot Sohryu is a reckless attention whore, desperate for recognition and approval. ThatÆs why she ran off into action. It might also be why she failed.
ôBut tell me why you werenÆt able to learn from her mistakes, Pilot Ikari. I want to know why you thought acting like Asuka, the retarded offspring of a village idiot and glamour model, was a good idea. Enlighten me, you fucknugget.ö

This idea isn't very fiendish but here it goes
After EOE Shinji gets sent back to episode 1. After realising that he's been sent back he is determined to save the human race, make Gendo his bitch yadda yadda yadda. So he gets a higher first time sych ratio and thus fights Sachiel. He defeats it, big explosion, wakes up in the hospital, yadda yadda yadda. But, as a result of his higher synch ratio, his mental contamination is worse and he gets total amnesia.
So yeah.
